The preferences for Google Notifer are pretty limited, but lickily there is a hidden settings editor that you can bring up by holding Command and Option while clicking on preferences in the menu.

In the box that comes up you can type different things to change the number of unread items to display in the menu and create filters for what mail you will be notified about.

More details here - http://www.macosxtips.co.uk/index_files/google-notifier-hidden-features.html
